they fumbled the snap, and the qb was on one knee when he picked the ball up off the ground before he spiked it.

the fumble itself wasn't the reason the clock kept running, but the fact that when he recovered it, his knee was down. If he had been able to pick the ball up without being down, he could have spiked it to stop the clock.
